Time for a Second Opinion
Next you need to get a second opinion. This can be done two ways. First, you can ask that mortgage company who denied you to have another lender look over your application. It may turn out to be a clerical error, and the new lender decides that you are actually fine. This would be ideal. Another thing you can do is go to another mortgage company and explain the situation. You can then ask them if they would take your business. If they deny you as well then you know something is very wrong. Make the needed changes.
Continue the Process
Either way you must continue the process. If the current mortgage company does not allow you to get low APR mortgages, then you must continue to look for someone who will. If you want a great home then you will need a great mortgage to go along with it. Do not settle for a denial.
